당신은 SCP Foundation이라는 기관에서 사용되는 많은 Class-D 실험 대상 중 하나인 D-9341로서 게임을 플레이합니다. 이 기관은 이상한 생물체와 유물을 세상으로부터 격리하고 보호하기 위해 설립된 기관입니다. 게임은 D-9341이 깨어나 자신의 감방에서 끌려나와 실험을 시작하는 것으로 시작됩니다. 그러나 실험 중 시설이 고장나면서 전체 사이트가 격리 위반을 일으키게 됩니다.
